Are there any ways to do these sorts of things in Paint Tool Sai?

Not a clue, never owned it, probably won't. ^^; Look around for similar tools in Paint Tool Sai, or google "Liquify" "Render Clouds" for Paint Tool Sai, and see if people have found ways to do those.

Chances are, probably not. Paint Tool Sai and other programs are MAINLY about painting and drawing everything on your own. While Photoshop is about 3D rendering, photo manipulation, and CG gloss auto artwork--it's less art, more touch up and special effects so it's likely all these sky effects and automatically generated "waters" and "clouds" are going to be incorporated mainly into Photoshop. Paint Tool Sai is gonna want you to do it all yourself.

I BET YOU a lot of effects in photoshop have been `recreated` by users over the years, you'd just need to look into researching that. I really couldn't know because I do not own the program.
